I have a Feather and was wondering why some pins have specific labels (i.e. SCK, CIPO, COPI, RX, TX, etc). I thought the nRF9160 has reconfigurable peripherals, so why does the silkscreen (and schematic) imply that those are the only functions for those pins?

Indeed you are correct. All pins (except for ones designated as analog inputs) can perform any function. The reason they’re labeled as such is because they’re conforming to the Adafruit Feather specification (as much as possible at least).
You’re free to use them as you wish though!
